Is there a proper way to delete files from the database? I've often just deleted unwanted files directly from Windows without VDJ. Obviously this leads to VDJ database having a missing file for that song, but does this mess up any other database files? I ask this because I have had several instances of ID3 tags showing either wrong or reverted info, which I'm sure I had already tagged and I then have to re-tag. So I'm wondering if I mess other things up if I delete or change files in Windows?

The problem is not deleting the files themselves, but not cleaning the database afterwards.
So, in theory, if you delete a file and later down the road you add a new file on the same location with the same filename, VirtualDJ will rightfully assume that it's the old file and therefore load/display the old tag data.
So:
The best practice is definitely to use VirtualDJ to do your file operations. However, if you delete files outside VirtualDJ via Explorer/Finder then once you start VirtualDJ, click the browser menu (the little dot icon on the left side of the browser) and select "Remove missing files from search db"
This will take care everything.
