And I noticed that the waveform IS reflecting stems and grays out relevant parts when I tamper with stem EQ, only the sound is 100% original track.

Stem removal by pads not working would make sense based on that, but waveform greying doesn't (might be a bug), unless you have it set to show frequency based addition subtraction (coloredWaveformsDynamicStems I think).
